Is it possible that your power supply to the iFly is still supplying some voltage even after everything is "shut down"?  Enough to fool the shutdown sensor, but not enough to actually power the device.

This sounds like the most likely culprit.

Also - great idea for putting a battery cutoff switch on the front or making it much easier to access. Filing that away
